Primary natural attacks get your full attack bonous, and your full strength damage bonous.

Secondary natural attacks get your full bonous -5 (or -2 if you have multi attack feat) and half your strenght damage bonous.

If you have more then one type of the same natural weapon (most commly, 2 claws or 2 hooves) you use the same bonouses for both of them. (IE both claws at your full BAB and full strenght bonous)

The creature's entry will state which attacks are primary or secondary, or this fact will be evident in the statistics block.

If a natural weapon doesn't occupy your hands, you can also use a manufactured weapon, but in this case all your natural attacks will be considered secondary attacks. (IE, a half dragon can attack with a greatsword, and make a bite at -5, note that he cannot also use his claw attacks since his hands are already occupied)

On a full attack, you attack with all of your natural weapons , with a normal 'attack action' you can only attack with one of them. (IE one of your two claws, or a bite.) Note that if all you attack with is your secondary attack, you still suffer the -5 penality for using a secondary natural weapon, as normal. (Some, although very few, creatures have NO primary natural weapon, such is the case for non-combative creatures like an untrained horse.)
